The other day I broke my HD650s, the left channel cut out while I was listening. For a small period of time my Ultra Micro stack was playing through just one channel. Can this damage the amp (or the remaining working driver)?

It could easily be the cable and not the HD650's.  I'd check that first since I had this problem and it turned out to be the cable that was shorting out at the connector.
 
Additionally, this shouldn't damage your amp.
